why were the English flag and the jolly roger flying?

Could somebody plesae answer. It is the last question of my homework.

There was both crews aboard the ship. There was Squire Trelawney, Dr. Livesey, Jim....which represent England and Silver's pirates that are represented by the Jolly Roger. The Jolly Roger is the traditional English name for the flags flown to identify pirate ships.
