What do you think Atticus meant by “there were other ways of making people into ghosts”?

This refers to the way Boo Radley has been treated all of his life. Boo has been lonely as a child and the shut away by his family. The town has created all kinds of tall tales further isolating Boo. He was made into a ghost while being alive.
