Is anybody else bothered by Atticus' hypocrisy at the end of the novel?
I know it wasn't Jem who stabbed Ewell but still someone did(Boo Radley) and Atticus didn't do anything about this case and they just covered it up.

Atticus wanted the truth to come out but Heck Tate makes a great argument for an omission of the truth. While Atticus has a sagely role in this novel, he too is able to slightly alter his world view. He sees that sometimes the truth comes at a greater cost for everyone than telling a lie. So, no Atticus isn't a hypocrite. On the contrary I think Atticus is someone that is able to change his opinion if there is a better argument to be considered.
