Holden feels vulnerable, and probably child-like, in his pajamas. As with the red hunting hat, he feels safer in certain clothes and more vulnerable in others. Pajamas are associated with sleep, calm, and innocence, so Holden feels less capable of taking on this very adult situation in them.
